It's because the newer engines leave the factory set to run according to EPA regulations which is like trying to work with both arms tied behind your back.  The chips are able to change the fuel timing and sometimes turbo boost levels to make the engine run better but not to EPA rules.  On my '99 Dodge truck with a mild Edge chip I am running 60hp over stock and at the same time it dropped my exhaust temp by over 100 degrees.  On the newer common rail engines the change can be even more drastic because the fuel systems are capable of so much.  The Duramax engines with the proper tuning can have up to 5 fuel injection events per cycle so where an old mechanical engine shot fuel into the cylinder all in one shot the newer engines are doing it in 2-3 smaller shots and a small change in how those shots are changed or even adding additional shots makes a big difference in how an engine runs.
