Do you have soil sampling done?  First thing I would do is to pull soil samples from those areas, and compare the results to samples from better areas in the field.  See if that points to any potential causes (and solutions).

P.S.  The best time to do that is when the crop is in the field, so you can specifically identify the poorer areas in the field.
