Plug them with plastic tile and/or plastic tile fittings wherever they are causing holes. They make internal and external plugs for plastic tile. If the plastic plugs don’t fit well in the clay tile you can connect a piece of plastic tile to the old clay using an internal snap coupler or a clay to plastic adapter and then plug the short piece of plastic.
