cutting the flashing in is only needed for the roof to wall joint, the sheltered wall to wall joints can be caulked with backer rod.
Another way to flash the roof is to put the step flashing in, then a separate piece of bent flashing is screwed to the wall over that, then the top gap caulked, so that the roof and flashing can move without moving the caulk joint.
