I would definately have the water tested. Even if the nitrites are fine, it may be something else. Not sure if that would have an effect on birth defects, but it may. I do know that nitrates can be hard on the reproductive system, in our part of the world new seeding grass like to have that problem.

As far as the closed anus, we have had it before, but many years ago, and calf died before we found out what the problem was. Our farm is similar to yours, dairy, holstein, closed, AI, DHI etc.
