Jake I think you are over analizing the problem. If they were mine and they looked like they needed help they probably do. Spend a few bucks and spread something to get them back on track.
Enclosing a link that might help a little.
Have not seen many bad bean fields in this area that get manure. They tend to start strong and keep going. As far as the weeds,yes fertilizer may make them grow better but the trade off as you say is beans doing poor and weeds gaining.
