Check the voltage from the alternator to the positive terminal on each battery, and the engine to the negative post on each battery. I assume that's with the engine running, sounds like you have a voltage regulation issue, those higher voltages are too high, but that shouldn't cause a difference between the batteries.

You might need to give the year for others to suggest what's wrong with the voltage regulation, that varied through the years as far as I know.
