Hennepin, IL | What model Kubota? We had a Westinghouse 10500W that would cycle on and off. Would pull enough amperage to drop voltage down and kick it off. Best thing I could figure out is that model has a THD number of 23%. Found a video somewhere saying you need a model with a THD of 5% or less which makes sense. I wanted to try another model, but we didn't have time to experiment further so we ended up with the DJI 12000. I was actually going to post a quick comparison of it when I read this.
Edit: read again. Are you using 2 separate charging stations? If so are they T30 or T10? 2 T10 stations would work, 2 T30 stations are way more than your generator can handle. Or are you just talking about the 2 outputs from the T30 station? Double check it's not trying to charge both batteries at the same time for whatever reason.
