Fairfield County, Ohio, USA | Since you've tried swapping nearly everything around, and the problem remains... what haven't you swapped? The ISO hijack cable? The tractor?
The only 2 things that occur to me off of the top of my head are 1) sky obstruction causing the receiver to lose track of its position -- but that shouldn't change Hz, and 2) voltage issue (which could cause any number of problems).
I don't even know if this is possible, but does the problem go away if you disconnect the ISO hijack cable? Is it possible that something is trying to provide location or speed data via ISO and that's causing some kind of conflict in the InCommand?
