I have had an odd thing happen a couple times now on my Hyndai excavator.
It acts like the batteries are completely dead. I hook the charger up to one battery and the amp gauge on the charger does not move, but I get a big spark. I leave the charger on one battery and the thing cranks right over and starts.
Now what is really odd is that this is a 24 volt system, so it should not start on the 12 volts from the charger.

You really need to put a voltmeter to each battery when it won't start. I'm going to guess you either are getting lucky and hooking up to the bad battery, or your charger is giving enough voltage (probably 15 or so) to make it start.
